 i would go for the matching and keep the amount of metal removed down to a min,
 make it like the 400 cylinder with the knife edge in the middle bridge between the transfers just dont go any deeper into the cylinder than you have too.  i think any gain from taking off more metal than needed  to ensure a smooth flow from the crank case to the cylinder would be offset buy the increase in crank case volume.
 you have the right idea and Barry verified it for you. just do enough to ensure smooth flow.
you can clean up the sides of the liner below the base gasket area that are notched for the transfers also and that will help.
