I have one of the 40-404 atomizers and noticed after installing in a 1/26 carb body the hole in the atomizer lines up with the passage at the back, but I can still see some of the knurled part also. I used the main jet holder and needle jet to push it in so it seems that should be far enough or is it?[?]

Look in the throttle bore, if it is flush that is far enough.

It is not quite flush, I am afraid if it goes in farther then the main jet holder will not mate up to the needle jet.

Terry,
With out a picture it would be hard to tell whats going on there.
We have installed several of the 40-404 over the years in the 27 mm type 53 bimgs and had no trouble. We would remove the main jet and needle jet and holder. Lightly tap out the vaporizer with a hard wood dowel. Then align the new 40-404 and using the needle jet and jet holder tighten the vaporizer in place. Making sure the cutaway is facing the right way and the hole ends up aligned with the carb body's air passage. I stop when the jet holder gets tight. There is a ledge that will not let the vaporizer go but so far up. Use some care Terry if you decide to remove it , its hard to get the 40-404 out with out bending the cutaway.
The new part is longer than the old so you should have more needle jet /main jet holder sticking down into the carb than before. Thats what is worrying me in your posts description. [:I]
Let me know who its going please and what you find.

Thanks John, I guess a better way of saying it is where the cut away of the atomizer starts should that be flush with throat of the carb body? A little bit of the cut away portion is down in the passage way. The main jet and holder etc seem to be about the same heighth as another carb that does not have the 40-404 style.

Terry,
If the atomizer is in all the way , you can feel the jet holder stop or hit bottom as it were, when you tighten it up , The hole lines up with the passage way, you should be good to go.
The ledge in the carb body will only let the atomizer go in so far.
The new part cuts into the car body as you tighten down the jet holder. So it would be possible for some chips to come between the ledge and the
top of the vaporizer. I think i would give it a try and see how it works before doing anything else. Thats give you are satisfied that every thing is lined up , in place and tight.
Let me know how it works out for you.
